Does it make a difference whether you scale up or down when determining your body fat percentage if you are in-between two categories?

If you're unsure it's better to go with the higher percentage as this will lead to a higher protein intake. It's better to be too high than too low as your body will just get rid of everything it doesn't need.
However, if you want to build up you protein more slowly, you can choose to start with the lower amount, work towards achieving that goal first before building up to the higher amount.
